Sounds like throttle position. Casi you might call brenspeed and run the problem by them.

Casi - that problem sounds an awful lot like symptoms I had when my throttle position sensor went bad. Have you seen any error messages in the display center? Mine displayed an error message there and threw several diagnostic trouble codes which pointed to the TPS. Have you checked for trouble codes? When the TPS goes, it puts the car in limp-home mode because the engine computer has no way of telling what position the throttle plate is in, so it takes no chances of letting it fault in wide open mode. In limp home mode, you have no throttle response and the engine is very sluggish - sounds a lot like what you've experienced. And congrats on the cc permit! You need to check out the baby Glocks, too - nice guns; easy to operate and maintain.

Where would the error messages be displayed? Both times this happened, I did not see any codes or anything pop up or any check engine light come on.
Would the TPS be covered under warranty with the mods to the car? I know my warranty is getting close to expiring too.

The error message would be displayed where your odometer readout appears - you don't need to toggle those displays; if a serious problem occurs it overrides whatever information is currently displayed. Mine showed "Engine Failsafe Mode" when the TPS died. It's possible it threw some DTCs without tripping the CEL (check engine light) - if you got a handheld tuner (such as an Excal) with your Brenspeed tune, you can connect that to the OBDII port underneath the steering wheel and it will pull (and clear) any DTCs in the vehicle. If car is still under warranty though, just go to Bob Hurley Ford, tell them you're a member of BMMC and they'll probably take care of you. TPS failure was a known issue with early production '05 Mustangs; not so much with later years' models. Mine was already out of warranty when the TPS failed so I replaced it myself.

It could be the TPS, But this seems to just be too convenient that we just installed the tune and CAI and now its happening. I would guess that brenspeed needs to correct the tune, email you another one.

The TPS was around $80 - but I agree with Jarrod; I don't think it's your TPS. If it was, it wouldn't be getting better on its own and it would be throwing all sorts of trouble codes and error messages. When my TPS started going out the car only ran consistently worse, never better. You should definitely see if any DTCs are set in your car, however, as these engine management systems are very finicky and will tell you when they're unhappy and why.

I just spoke with Dave at Brenspeed. He wants me to try and load a different octane tune and send him pictures of the cold air intake on my car? In the meantime, he said he will have Brent go over my tune file. I assume the cai is all connected securely, I don't know what to look for.

Dave said he will be sending the tune Monday for the stock airbox. I thought that with the tuner, you could return the settings back to factory settings???

It will throw a code though because of the rear o2 sensors. They aren't turned off in the stock tune.

I hate to make too many changes at once because then we can't determine what the problem is. I was first told, by Dave of Brenspeed, to change to the 87 octane tune to see if possibly the 91 octane tune is corrupt. So I did that yesterday. About an hour later of telling me to change to the 87 octane tune, he said to put the stock airbox back on. The problem is, the issue with the car is so random, it may take some time to find out what is causing the problem to begin with. So, I guess I need your opinion what to do guys?

Personally... I leave it alone for now. The weather is getting cooler and the air more dense. Your computer will adjust for this automatically. It may have been doing just that.
